Grad Students Represent: Note Taking / References on OS X

My new MacBook arrived last week. As I am beginning a doctoral program in the fall, I'm interested in knowing what others are using to (1) take notes on the Mac, and (2) start building a reference or bibliography for a dissertation.

For note taking, I have Googled up quite a few, including:

And for references/bibliography building, I have heard about Endnote.

Ultimately whatever I choose I want to be able to stick with for my entire program so I'm not worrying about compatibility issues, etc.

So here I sit in...

So here I sit in the midst of my first month of doctoral classes. Factor in my full-time job, 3-year-old son, and 6-month-old daughter and when I'm not at work, in class, or giving my wife a break changing poopie diapers, I need to be productive.

So at the insistence of many, I have downloaded Scrivener and DTP and will give them both a second chance. I have also downloaded Mellel and Nissus Writer Pro (which I believe has seen a whole new iteration since this thread started) and plan to give both a good test drive. I've heard great things about both.

I'm planning to use DTP for research (with Bookends, perhaps? Still haven't decided on that one...), Scrivener for organizing writing, and Nissus Writer Pro or Mellel for the final formatting and output. I'm trying to keep it simple.

One thing I saw mentioned a couple times on page 3 of this thread is "Papers." I can't for the life of my find any reference to software called "Papers" anywhere. Was that supposed to be "Pages?"
