Grad Students Represent: Note Taking / References on OS X

My new MacBook arrived last week. As I am beginning a doctoral program in the fall, I'm interested in knowing what others are using to (1) take notes on the Mac, and (2) start building a reference or bibliography for a dissertation.

For note taking, I have Googled up quite a few, including:

And for references/bibliography building, I have heard about Endnote.

Ultimately whatever I choose I want to be able to stick with for my entire program so I'm not worrying about compatibility issues, etc.

At various points in my student career I've used voodoo pad and omni outliner, and devon think, and they're all great, and I think a lot depends on what you do, an how you think, so try them all out, and see what works.

Ironically what works best for me at the moment is just text-files in markdown. TextMate is kind of awesome, and really great to use. There's an outliner bundle that works great, and I've kludged together a command to use the maruku markdown converter (it uses the extra/extended syntax that allows for footnotes and definition lists; as a bonus it also converts to (La)TeX...). I've not found that I need anything else. I keep a running file for each class/project try and keep the documents structured, and use dates when it makes sense to anchor projects.

For bibliography, BibDesk is a great tool. Though I haven't yet started using it for big projects. I might, that makes some measure of sense.
